The university's origins trace back to the Universidad de Santo Tomás de Villanueva, founded in 1946 in Havana, Cuba, with the support of American Augustinians and European Augustinians. However, due to the expulsion of the Augustinians from Cuba by the Castro government in 1961, a group of American Augustinians settled in Miami and established Biscayne College.

Since 1988, St. Thomas University has been sponsored by the Archdiocese of Miami, making it the sole Catholic Archdiocesan sponsored university in Florida. As a tribute to its Cuban heritage, the institution transitioned to the name St. Thomas University upon achieving university status.
